The Ancients left an entire city on Earth, structures and towers covering the entire surface of the planet; that the humans who followed have always lived in. Some humans don't have the gene, others have had it artificially imposed, and time is spent maintaining the City, and continuing the Ancients Research and Experiments. John Sheppard did't grow up in the city, his parents lived on the mainland with the others that wanted a life not ruled by technology, they're not fanatical, but just prefers the mainland. The people who live in the city respect those that live on the mainland, and it's friendly, with people coming and going all the time. John has had a great life so far with his friends Teyla and Ronon, but has always wanted to fly, and seeing the Jumpers flying over head is just too much temptation for him. With the city new to him, he needs some help, and also the go ahead, and training to get his hands on a Jumper. No one is going to just give John a Jumper, and it's going to be tough to find someone willing to give up their time to train him, he never knew it, but John has the gene, and that attracts the attention of Rodney McKay, someone that can make John's dreams of flying, become a reality. Rodney's not a pilot, but is willing to give John his time, if with his gene, John helps him access a lot of the city's systems he hasn't been able to before.

When the Shield began to fail, the Expedition evacuated Atlantis before the Failsafe raised the City to the surface, they left before it happened, and not believing it possible to return, never found out. They travelled to another World, and with Teyla and the Athosians, all now essentially Refugees, they set up Camp together. They have nothing, and do try sending Teams through the Gate to gather supplies, and try to find Allies, but they're alone, and don't even know each other. Sheppard and McKay get to know each other.

Despite restoring him mentally, Dr. Beckett was not able to restore Sheppard's physical appearance, and he has remained in his Wraith like state. John has had to fight to continue to go offworld, especially given the reaction he receives from the locals, and ever since, people in Atlantis have been extremely uncomfortable around him, especially Ronon. Rodney however hasn't once treated him any differently, and it's such a contrast to John, deprived of even the intimacy of friendship. It's the only thing that he's got, but it's also genuine, and John is falling for Rodney, but Rodney is his friend, pretty much his only friend at the moment, and he doesn't know if he would want to be with another man, let alone a Wraith.

Sheppard is being visited in the night, by an Ancient that stayed watching over Atlantis, and who has taken a shine to John. Appearing to him in his Dreams, the Ancient takes the form of McKay, and Seduces him. John is badly disturbed by these Dreams, not knowing that they're anything more than that, but takes out his frustration on Rodney, like he's somehow to blame. John knows that it's not Rodney's fault, they're his Dreams, and he's enjoying them, but Rodney's also not about to let this drop.

McKay is on the other side of Atlantis conducting repairs, when he's grabbed from behind and blindfolded. Rodney doesn't know who's grabbed him, or what's going up, until whoever it is rapes him. Rodney has never experimented, also never wanted to, and hasn't had to much as a suppository, or a colonic, but this is sawing his virginity out of him, and he never wants to again. When it's over, Rodney is dragged into some nearby quarters, and put into the Ancient shower, he's knows what's happening, that this won't leave any evidence as to who has attacked him. He stays in that shower, until someone comes looking for him, and that's Sheppard, Teyla and Ronon. They find Rodney is a terrible state, and all of them feel so helpless. Only the four of them, Carson and Elizabeth know what's happened, Carson has no physical evidence as to who attacked Rodney, and as ranking military officer, it falls on John to investigate, and he wants to find out who did this. What's worse is that Rodney can't help but suspect everyone around him, including John, something that hurts them both.

John Sheppard is flying high; he's just been made a Lt. Colonel in the Air Force, and is deemed important enough to be given assignments at Area 51. It's there that he meets Rodney McKay, and there that he jeopardises his new Rank.

Atlantis is being prepared to leave Earth, the Pegasus Galaxy has been selected as its destination, and the Ancients that have decided to leave, are saying goodbye to those who have decided to stay. John is one of the Alteran's that has decided to go, excited at the prospect of a New Galaxy. During the journey, he meets another Alteran; Rodney. There's something between them from the beginning, something that develops as they finding a planet, and start colonising Pegasus.

The Ancients defeated the Replicators, and remained in control of Atlantis. Sheppard is still commanding an SG Team, and with some effort, has managed to get McKay assigned to his Team.

McKay Ascended fully, and has now been gone for nearly a month, no one is speculating as to why he hasn't retaken human form, whether or not it's a process that takes time, whether he can even retake Human form, or if he even wants to. Sheppard is miserable, he's not only lost a member of his team, but his best friend, and is only now beginning to realise exactly how much time they spent together. John's in a funk, Teyla and Ronon try to lift his spirits, but he's just not himself, Elizabeth suggests that he take some time for himself, and even offers him some time on Earth. He doesn't accept that, but does take a few days just for himself, and having taken a Jumper out, doesn't quite believe it's real when Rodney appears in the seat next to him.

Rodney McKay loves his Job, he's an Astrophysicist, respected in his field, and working at Area 51. After a night with Friends, and while heading home, Rodney's mugged, or at least someone tries to mug him, a man comes to his rescue, fighting off the Muggers, and that man is John Sheppard. Shaken but okay, Rodney goes Home, but can't get John out of his head. He sets about finding more, or anything about him, learning that he's an Ex Air Force Major, and then sets about tracking him down.

As Teenagers, John and Rodney were the Best of Friends, but what no one else knew was that they were also Lovers, but John broke Rodney's heart by joining the Air Force and leaving, without even telling Rodney what he was doing. John had 2 choices in how his Life turned out, he wanted to Fly, and Joining the Air Force would let him do that. He was in a unique position, to Marry a General's Daughter, almost through arrangement, a Woman he not only didn't Love, but didn't Like; or even find attractive. Or to admit to his Family that he was Gay, that he wanted to be with Rodney, the man he Loved, but couldn't bring himself to actually be with. John chose the outwardly easy option, something that has torn him apart through years of Marriage, but he's now Lt. Colonel, his Parents are dead, he and his Wife are estranged, and Divorce would be academic. He hasn't seen Rodney since he was a Teenager, but wants to try and find him. John knows that's it too late for them, he still Loves Rodney as much as he ever did, maybe more, but has to at least try to set things right. Rodney McKay works for the US Government, and John sets about trying to track him down.

In another Dimension, the Ori discovered Pegasus, destroyed the Wraith, and enslaved the People, although they saw it as liberation from Wraith, and embraced Origin gladly. When the Expedition came to Atlantis, they were introduced to Origin, and were also converted, most of them becoming Priors, and heading back to Earth. An accident causes Prior Sheppard to change places with Sheppard from our Dimension. While the Prior sets about trying to convert everyone, McKay tries to get through to him, and in the other Dimension, John tries to get through to Prior Rodney.

Dr. Weir wasn't able to beat the Replicator Infection, and died. Everyone is numb, but the IOA don't give anyone time to grieve, and want to appoint a new leader, but everyone can agree that they don't want anyone else. Sheppard proposes that Rodney take over, since he's a civilian, and is already on Atlantis, he's eligible, and John supporting him will carry some weight. Rodney doesn't want it, and wants to know why John is steering him towards being in charge.

Sheppard is having nightmares, and panic attacks from the Wraith feeding off him. He keeps seeing himself as that old man, and is obsessively running, and training, trying to prove to himself that he's not that old man, but it's not enough, he still needs more, he needs to have sex.

In the middle of nowhere, John took over the running of his Family's Motel from his Mother, who 'lives' with him in the large house behind. John was obsessed with his Mother, and when she died, couldn't let her go, literally, keeping her body, and her alive by dressing and talking as her. When a young woman, Jeanne McKay arrives, wanting to stay in the Motel, John likes her, but his 'Mother' doesn't, and kills her. Jeanne's Brother Rodney comes looking for her, and John likes him even more, and something begins between them, but 'Mother' is just as unhappy with Rodney. (An Au version of the movie "Psycho".)

Rodney McKay is a famous Plastic Surgeon, he's rich, naturally good-looking, and together with his Best Friend Carson Beckett; he runs one of the most exclusive Clinics in the US. Everything changes for Rodney in the form of an Air Force Officer that has survived a crash in Afghanistan, and his name is Major John Sheppard. He's been brought Home, and needs Reconstructive Surgery, and although it's not really Rodney's field, he wants to help. Rodney ends up spending all of his time with John, getting to know him, and for the first time, getting to know the person, not the appearance, he begins to fall in love with John. When the reconstruction is complete, Rodney has managed to put John back together exactly as he was, and John is stunning, the most beautiful man Rodney has ever seen, and his best work. Rodney wants to be with him, but doesn't know if John wants to be with him, because even though they've become close, John's a Straight Air Force Major, and will most likely be heading back to Afghanistan.

After the Wraith Fed upon him, Sheppard has been left feeling uneasy, something in him has changed, but he doesn't know what. Beckett can't find anything Medical; and Dr. Heightmeyer can't find anything Psychological, even though John isn't exactly open to talking to her. Maybe it's just knowing what's happened to him, but he still doesn't feel right in his own skin. Teyla tries talking to him, closer to understanding than most, but like with Heightmeyer, he doesn't actually want to talk about it. And then, what on any other day would have been a not unusual; and affectionate round of sniping and bickering with Rodney, turns into something nasty. John explodes on him, Rodney had his guard down, and isn't expecting anything like this, this aggression, and is actually pretty shaken by it, and others are too. Calming down, John knows that he needs to apologise, he wants to apologise, Rodney really is his Best Friend, and he didn't mean to hurt him. Rodney isn't holding a grudge, or being difficult, he didn't go to John, but he's worried. John finally breaks down, admits how scared he is, how scared he is that the Wraith has changed him. Rodney comforts him, he was scared too, but unexpectedly, John makes a pass at him. It's actually something that neither of them has thought about before, John hadn't been planning it, and Rodney pulls back, clearly taken aback. Now there's something very awkward hanging between them, and neither quite knows how to clear it.

John and Rodney were Ancients, and before they Ascended, they were together. When the time came, they Ascended together, but 10 Thousand Years spent incorporeal, just compounded that neither exactly. They retook Human Form to be together, but returned with no Memory of who they really are, and continued on to live Human Lives. Then they met, and travelled together to Atlantis, with only the barest remnant of what they were to each other, and a whole new Relationship developing, just as it did between them the first time around.

When he was Infected by Elia with the retrovirus, and unbeknownst to him, Sheppard laid an embryo in Atlantis, that since that time has been gestating. It hatches into a version of Sheppard, that's outwardly Human, but is internally Wraith. It has all of John's memories, but they're tainted by the Wraith's instincts and motivations; it's John Sheppard in the state of mind that he was in while infected. It moves through the city, able to pass as John, interacting with different people, and one of those is Rodney, whose friendship it remembers, but can't define, and whose boundaries and lines it won't respect.

Since his 'Ascension', McKay has changed in Sheppard's eyes, although no one else seems to have noticed, it's irking John, and he's becoming irate. Confronted, it was never Rodney, it was John; he was scared.
